Pataki was responding to a question from CNN moderator Wolf Blitzer about Pataki's claim that Trump's plan to bar Muslims from entering the country is un-American and absurd.
"It's one of many absurd things this president has said," Pataki said.
Trump was quick to respond to Pataki's gaffe on Twitter.
"I don't want his endorsement," Trump tweeted.
Trump also retweeted someone who said Pataki needed brain surgery and was mad that he doesn't have a chance to become the Republican nominee.
The former three-term governor later said Trump's plan was similar to an attempt by the Know Nothing Party to ban Catholics 150 years ago.
"Donald Trump is the Know-Nothing candidate of the 21st century and cannot be our nominee," Pataki said.
Later in the debate, former Arkansas Gov. Mike Huckabee referenced Chappaqua, home to Bill and Hillary Clinton, when discussing whether to allow Syrian refugees into the United States.
"And if it's such a doggone good idea to bring people here that we really don't know who they are and Obama thinks that we're being un- Christian to not do it, I've got a suggestion," Huckabee said. "Let's send the first wave of them to Chappaqua, Martha's Vineyard and the Upper East Siide of Manhattan and to the South Lawn of the White House where we'll set up a camp."
On "CBS This Morning," New Jersey Gov. Chris Christie also referenced the hamlet.
"We can't lose sight of the fact our real opponent was watching last night in Chappaqua, New York - Hillary Clinton," Christie said.
